Stealth Ship Guidance

I just beat the boss with the rock ship today to unlock the stealth ship. I'm looking for any guidance with starting off with the ship. I understand that it can be tough starting off without shields and wanna hear from people who have experience with it already.

OK, So I played with AE disabled for quite awhile. Five victories, overall. So I finally felt confident enough to enable AE. So what should I be watching out for in AE?

First run in Federation A, my Engi randomly starts to just, uh, be a bad guy. First beacon, and there's a new mechanic. Help? What else can go wrong? What else can go right? How do I need to adapt my basic strategies and instincts?
