Had some close calls prior to sector 5 then gravy after that.

I have come within one flak burst of killing the flagship several times now, but it always manages to mind control just the right guy and knock out just the right frikkin' modules on my ship to send everything into absolute mayhem and prevent me from making that last shot before it unleashes a final super weapon burst. Just this last round, it managed to breach or set something on fire with nearly every shot that hit my ship, and it WOULDNT STOP MIND CONTROLLING MY ONLY LANIUS.

Edit: I also seem to always lose at least one if not both of my boarders in some freak accident before I get a clone bay. It could be a bad end to an event, a battle gone wrong, or even idontfreakingknow (I once had a mantis who was down to 1 hp but out of battle for a good while suddenly die for no reason just before I teleported him back to my ship, as if the game has a hidden bleed effect or something).
