For Station Jobs Mod, how do you switch between Endless and Timed? Because I have this run as timed in the start of run but I still haven't faced a boss for like 200 turns

I've been stuck on the engi cruiser for ages. I can get to the flagship no problem but I always find myself underprepared for one of the phases somehow. Anyone else get stalled there for a while or am I just a clod?
